The issues appears to be related to your SEF URLs settings. May I suggest disabling your SEF URLs via your Global Configuration and see if the problem persists.

However, what will happen if I disabled SEF Urls?
I have 2 more question to ask, how do I function modules of thumbsgallery and imagelinkhover because the theme color (surrounding the articles) for the main page article is not showing up like in the template?

Also,how do I change the color of the footer, top bar and the search bar ?

SEF (Search Engine Friendly) URLs replaces your default Joomla URLs with a shorter, more descriptive URL for better indexing on search engines. To edit the footer background color of your template try adding the following to the Custom CSS field of your templates parameters....

#container_base, #container_copyright {

    background: #000000;

}

Where #000000 is your new background color.

For the topsearch bar try using the following...

#container_spacer3 {

    background: #000000;

}
