I just switched to the Emani template, and I am having some issues with homepage modules (assigned only to the homepage) showing on other pages.

Specifically, whenever a link is accessed via a non-SEF URL of the type:
component/comprofiler/pluginclass/cbpaidsubscriptions?do=displayplans&plans=14
instead of a menu link, then all of the home page modules appear.

I did not experience this issue with my previous template, and I was hoping for some guidance on how to resolve it. Unfortunately, some of the URLs (such as the one above) need to remain in this format, and do not have an option to create a menu item.

Joomla allows you to assign modules to specific menu items however if a page does not have a menu item then the module assignment for the parent of that page is used. Could this be the issue?

Maybe try creating a hidden menu assignment for your registration page. You can then unassign your module to display on that menu item.

Alternatively you could try an extension like https://extensions.joomla.org/extension/advanced-module-manager/ which will give you extended menu assignment control.
